In a recent interview with IGN, Shigeru Miyamoto spoke about the possibilities of the WiiU and Nintendo 3DS communcating with each other.

This feature will be seen in the upcoming Super Smash Bros. 4, where the 3DS and WiiU version will be able to swap your customisable characters as to not lose your progress. When asked about whether we will be seeing this feature be used in more games, Miyamoto replied “There’s no real reason that we haven’t done it yet. I guess it just hasn’t really fit into the titles that we have been making.”

Miyamoto went on to elaborate that they had experimented with the concept earlier on in the WiiU’s life, with games like Wii Fit U. “With Wii Fit U we created the Fit meter which connects to the Wii U GamePad wirelessly and transfers data. Within those plans we also thought about potentially having some type of functionality with 3DS that would connect to it, but ultimately we didn’t include it.”

Miyamoto and Shinya Takahashi also went on to discuss some of their ideas that they were working on at the moment. They teased that they were working on WiiU and 3DS communication for upcoming Mario and Donkey Kong titles, although it is unknown whether they meant the Mario vs Donkey Kong series, or both of those icon’s individual game series.

Personally, I’d love to see some more communication between systems. Presumably when the teased 3DS adapter for Amiibo is released we will see more games able to interact between systems in the way that Super Smash Bros. 4 is planning to. However, that is just speculation. We won’t know until it’s shown off.
